> 3,$ ./configure --with-apop=/etc/pop.auth --with-apopuid=pop
> 　としてconfigureを実行。→成功

同じこととをしようとして引っかかりましたので
configure 時に --with-pam --enable-specialauth を付けてコンパイルすると
動きました。

./configure --with-pam --enable-specialauth \
            --enable-apop=/etc/pop.auth --with-popuid=pop
